From re-watching this episode and hearing Alecia's take on everything I've realized a few things about the Superman side of this argument. It's that he definitely wasn't all in the right. Yes, he has a right to his secrets, and it was wrong for Lois to force out those secrets. However, Clark's fear of being treated differently caused him to wrongfully distrust his closest friends. I'm not even talking about Lois, he's known Jimmy since they were Freshmen (this was stated in this episode) and while him giving him space was the nice thing to do, he would NEVER have told Jimmy, not matter how much time passed. He's known him for years and despite living with him Clark assumed his closest friend would treat him differently if he knew the truth. That is the reason he gave when they (including Jimmy) pushed him as to why he was so afraid to tell them. If Clark didn't feel comfortable with telling Jimmy by this point, several years after becoming best friends, then it was never going to happen. To sum up this point, Clark wasn't wrong for keeping his biggest secret, he was wrong for assuming his best friend couldn't be trusted with his biggest secret, that their "characters" were not worthy of trust despite how much they clearly care for him. Did Clark really think so lowly of Jimmy that he would treat him differently if he found out? As a matter of fact, one of Lois's points in the previous episode made me realize something. One of Clark's reasons for keeping his secret from Lois was the exact same reason Lois didn't trust Clark wouldn't outright refuse her idea in the first episode. In the first episode despite Lois personally seeing how good a person Clark is, she assumed he wouldn't have helped her with her robot story. In the previous episode despite getting to know her enough to respect and fall for her, he thought she would freely publish his secrets. He assumed despite how much she clearly cares about him that she would betray him like that, that his true identity wouldn't have changed what she would do. It's kind of screwed up how much his insecurity affected how he treats those he would call his friends. It's definitely a "Both sides of the argument are both right and wrong" sort of discussion.

On the whole animal/human relationship bit. I think that is handled when one of them is of human intelligence. I personally still wouldn't, but it isn't a moral thing anymore. Also, the other guy is a brain in a robot, so there isn't really much chance of a physical element.

I think the main issue I had with how they handled the situation with Lois, is that they painted Clark as being the only apologetic one. I agree with what you said in episode 5 where they were both in the wrong, but this episode really made it seem like Clark was the only one in the wrong, and what Lois did was perfectly fine. As long as they address this in later episodes and Lois actually recognizes that how she handled the situation was wrong, then awesome. That could honestly be a big growth for her character. But if that doesn't happen...bruh.
