Jinshi mentioned in season 1 that "Jinshi" is meant to be a test for the courtesans to see if they remain faithful to the Emperor. That's probably where you got that idea from. And to be fair, you're not wrong, he wouldn't be in that position unless the Emperor wanted him to be there. It's just that Jinshi also wants to be in the Inner Court so he can make sure that the Emperor has an heir, so he will not be forced to take the throne in the case where the emperor dies. This goes back to Jinshi's little monologue in Season 1 when meeting the Emperor where he comments on feeling like he's "dancing within his palm" and that "this path is the only one he can take if he wants to decide his own destiny".

Lahan was actually very briefly mentioned in season 1, though not by name. We learn that Lakan actually adopted his nephew, (who we now know is Lahan) at some point, which explains the resemblance.

For some reason I was initially under the impression that Jinshi was PLACED here by the emperor. I'm not sure what exactly to make of him choosing to be here. Also to clarify, because of this interaction Jinshi now suspects he might actually be the dead emperor's direct child? I didn't take the resemblance to be evidence of direct paternity (I look a lot like my grandfather)

I think the takeaway from what Jinshi was saying/thinking is that he put himself into the Rear Palace to make certain his "brother" had a legitimate, undeniable heir to replace him as the possible inheritor of the throne. Lihua's baby boy was not the first baby to die. He doesn't want the throne and - up to this moment - believed he wasn't actually the dead Emperor's child. Now, what the current Emperor wants is uncertain, especially if - as we are being led to believe - Jinshi is actually his son with Ah Duo (and does the Emperor know that or not?). This means that Jinshi is absolutely the heir, no matter how many other children make it past infancy. I don't mean to imply the Emperor is somehow behind killing off all his other children to keep the path clear for Jinshi, but it does seem he's been encouraging Jinshi to reconsider (the whole maze shrine thing).
