I do not think that way really works for me personally. I think it is more reasonable to think that Albert sees some little moments and constructs a "what-if" scenario. "What if Rafal was killed as a child?" "What if that letter they just read had an awesome story behind it with a girl that gave her life sending it?" "What if that priest I confessed to actually lost a friend to inquisition?". Like they are all perhaps things woven together for the story, but I see those little moments more as inspirations for telling the tale of 1-23 =)

Albert is a real historical figure, he was a teacher to Copernicus. The letter is Draka's letter. The priest is Novak's pupil. If you remember, the two pupils who were supposed to torture Yolenta? One of them was burned at the stake for letting her go. That's the regret the priest mentions - he allowed his friend to be killed. Rafal is here to symbolise the extremist position on the other end. The Rafal who was burned was lost to history and this Rafal is just someone who is just as extreme. At least, that's how I understand it.
