The Targaryens and their dragons have a special bond, maybe more so with Drogon and Daenerys, since she is his mother. That is how Drogon knew Daenerys was in trouble. Remember back in episode 2, after the city rioted and her life was in danger Drogon was sitting on top of the pyramid? He sensed she was in danger and came back, foreshadowing the fact that dragons and Targaryens are bonded, we just now see the extent of their bond.
