Story Ideas: 

Sanguinus: A Warhammer crossover relating to Sanguinius and the Blood Angels (Currently in the midst of going through Warhammer's lore- There's a lot of it but it's pretty enjoyable.) 

Sanguinus : A Vali and DxD story where Vali's the main character with God as his companion. AU where Vali doesn't possess the Divine Dividing and Devil's are actually 'Devils.' 

Dalton: Azur Lane or Girls Frontline crossover with Fate- Shirou Emiya becomes the commander in a world with little magic

Awareness Bringer: Overlord centered story regarding a reusable item that can change Ainz's appearance and mentality into that of a Human. 

Alex Keller: Fate/RWBY crossover: What would happen if those gods didn't really revive the Ozma that Salem fell in love with? They created humanity there, and they already proved that they are idiots. So what prevents them from creating Ozpim to torture her thinking that her love betrayed her? and that's why she did everything she did. "For white hair, I would say that Ozma is Emiya or at least one Shirou with white hair." And what would happen if she found him again, recognized him, understood all this? (Peace can be brought in another way, although the destruction of the relics would surely continue as Shirou would not allow the age of the gods to return after proving how they are.) He would be a Villain in the eyes of many in the process I suppose . Or so I think. 

Alex Keller: Shirou in the Gate series

Trichocysts:  Shirou, Rin and a few other Characters from other universes get transported to the one piece universe form a group and try to find a way home: example crew Erza Scarlet, Orihime Inoue, Percy Jackson 

Andrea Marteddu:  A crossover between danmachi and either fate or yahari with shirou or hachiman as main character 

UnderKeeper:  A Worm/Fate S/N crossover where Shirou show the PRT what a real Hero of Justice is. 

James B: Birth of a Legend rewrite to update the writing of several years ago

James B:  Have EMIYA or Shirou end up in ancient Greece and go on an adventure with the Argonauts, possibly giving Herc and the others better endings. 

Personal Suggestion: Fate/Shield Hero crossover. 'Hero of the Sword' compared to Hero of the Sword. A Nameless Hero brought into a world facing catastrophe. Shirou summoned as an add on to the 4 heroes, yet who is the real hero? A Sword? A Spear? A Bow? A Shield? Shirou could do that too.

Personally I think a fate x bnha crossover would be really good. Shirou is someone who aspires to be a hero, so how would he react to a hero centric society? Edit: patron is not nice on my phone. Anyways, there are many ways to go about this. We could have shirou depressed and feel unwanted as heroes already exist. A sort of existential crisis. He could try to be normal only to fail miserably helping others (and befriends Izuku pre All Might cause the precious boy needs a friend). Another route is derision. For all the good heroes could do with their status and influence it seems they are content to keep the status quo and benefit from villainy, which disgusts shirou as heroes do a lot of harm to society such as discriminate quirks and indoctrinate kids (i mean he isn't one to talk, but seeing other kids having a certain image of heroism could be worked). Or he could straight up become a hero, or a vigilante as his methods aren't quite agreeable by others (but he wont let really unstable people free, so he culls them in an archer fashion). And again, maybe an accidental villain shirou as he helps the abused of society (like dabi who it totally touya todoroki) and tries to take down the poisonous hero society. These are just some of my ideas, cause with shirou there are just so many angles to play with here. I would be very interested in how you work with it (just not like with 'my ideal academia'. That shirou was aweful, felt like cardboard, and many actions felt so poorly justified and frankly made everyone seem stupid.

Honestly, as much as I loved the first season of GATE, the second season ended up proving that overall the show was extremely shallow and while a prime target for maybe a short crossover I don't think that it is a candidate for a long crossover. However, I honestly think that the WORM crossover has one of the best potentials for a crossover. This is because WORM is a grim-dark scifi-esque world where super powers are real and being a Hero or a Villain is an actual thing. The only issue is that are Heroes really Heroes, and are Villains truly Villains? It is a super fun story that looks into the world of a 15 year old girl named Taylor Hebert who one day gets powers after being bullied to the point of near death. The experience changes her, but ultimately she really wants to be a hero, to make a difference.... but unfortunately she has to take a few detours along the way, but once she finally gets there does she truly belong there? Combine this extremely rich setting with a vibrant story, a cast of colorful and fleshed out characters, a unique perspective where the world is more grey than black and white, and a main character that does what she can to save the world? I won't say it's a masterpiece because it does have its inconsistencies at times, but the fanfiction community is more than happy to pick those up and try and smooth them out in their own fiction. It honestly took a few Fate/WORM crossovers to catch my attention, but after than I was able to fully engross myself within the universe and their characters. It's a definite pick up if you're looking for a new series to get into after you tapped your old one out (I spent six months absorbing everything Fate related, so this was a breath of fresh air.) You can find WORM online, and you can find one of the most receptive communities within the SpaceBattle forums. Take the plunge, I can promise that you'll love it.
