They already said why he's joined the Night's Watch -> to find the Stark boys because the Boltons think they would have fled to Castle Black to shelter with Jon. He's infiltrating the Night's Watch essentially.

Alliser is a Targaryen loyalist who fought against King Robert Baratheon and Ned Stark during Robert's Rebellion. After King's Landing was captured, he was given the choice to either go to the Wall or be executed. Since then, he has been very bitter about his situation and from Alliser's perspective, Jon Snow is the son of one of his worst enemies.
