I don't know if anyone else sees it this way, but to me, they sort of answer why the tension with Amara can come off as inconsistent across the season in the finale, when Dean and Amara are having their talk. Dean realizes, and then explains to Amara that she never really wanted him. Dean represented freedom to her, and they were bonded, but Amara never wanted him like she thought she did. It was Chuck, her brother, that she wanted the connection with. But because of her rage, and betrayal and fear, she wasn't able to sort out her feelings and when she was released, she misdirected what she was feeling onto Dean. They are connected, but it was never what Amara thought it was, because Dean could never be who Amara needed. To me, it was similar to when Dean went to Lisa after Sam was in the cage, or Sam went to Amelia when Dean was in Purgatory. These women were special to the boys, and connected, but neither of them were who Dean or Sam wanted most, needed. And because of that, the relationships didn't... fit, the way they could/should have. It's like trying to fit a circle into a square box. It might work, but it'll never fit perfectly As for Sam's statement about choosing Amara over him... in a way, Dean actually does, at the end of the season. He chooses to leave Sam, and go to Amara. Now he goes to her to try and kill her, and then talk her off the ledge, but Dean does choose to leave Sam behind, and walk to his probable death, because of Amara. And, the consequences of that are he leaves Sam vulnerable and open to attack, undefended. Not that Dean could have forseen the consequences, but by choosing to save the world over staying with Sam, he does ultimately pick Amara. Not to mention, just on a smaller scale note, Amara's fog digs into people's doubts and fears and worst thoughts. And Sam has always been very insecure with Dean, terrified of losing his brother, or not being good enough for Dean, or letting him down. Sam's worst fear, ultimately, is Dean leaving him, and poisoned by Amara's fog, that's what he was thinking of

What I find interesting is Chuck's talk about Villains. I always wondered if it is possible that he was tired of the job and wants to die but can't kill himself and was going to allow himself to be the villain for Amara so she would kill him but when that story didn't work out he wanted Dean to be the one but had to create the situation for that to happen using Jack in later seasons. Then that didn't work out and they just turned him human. Which he would hate.
