I got some ideas to incorperate into this story if your willing to add feedback into your story. You could have EMIYA/Isaiah either teach Rias the Servant Summoning Ritual or use it himself to make his own peerage. Use the fact that the "Age of the Gods" hasn't ended as way to make the Holy Grail unnecessary for it. You could remove Issei from the story by saving him. Forcing the Boosted Gear to manifest. Use Rule Breaker on Issei severing the "contract" his soul has to it safely. And fuse it to Artoria, and either keep her as a Servant. Or reincarnate her as a devil in either EMIYA/Isaiah's peerage or Rias'. You could also give other Servants who got screwed over by having them join peerages or the Brave Saints System. Also you could fuse Blade Blacksmith, and Sword Birth Sacred Gears to Unlimited Blade Works to give it an evolution to his power.

More well rounded, and strategically inclined. While also dealing with personal issues sooner than in cannon. Though I wish you would give him Kiba's sacred gears especially after it was kind of revealed in FGO that Shirou Emiya is a possible descendent of Muramasa's. So he wouldn't have to rely on all the weapons in UBW when he could create lower cost weapons. And not need OP Noble Phantasms for simple things.
