I think starting with Emiya, then moving to Rin, then going back to Emiya would give an expectation that the story would constantly switch back and forth between chapters, which is probably why Nasu decided to stick Rin in the beginning. I also think that having Magecraft and the families being established first through Rin’s perspective, and having Emiya be a throwaway character lumped in with the rest of the students, helps further separate him from the the rest of the participants, reinforcing Emiya as an outsider completely out of his element
